San Felipe Neri Parochial School started as a privately owned school located in the backyard of San Felipe Neri Parish.
• 1963 Miss Rosa A. Salazar, President of the Parish Confraternity of Our Lady of Lourdes opened San Felipe Neri (Parochial School) as a nursery center.
• 1965 The school opened as an educational institution with a government permit to offer elementary education from the Department of Education.
• 1966 The school was granted government recognition to offer Kindergarten and Grade 1.
• 1968 The school was granted government recognition to offer Grades 2 and 3.
• 1969 The school was granted government recognition to offer Grade 4.
• 1970 The school was granted government recognition to offer Grade 5.
• 1971 The school opened its high school department for first year and second year students .
• 1972 The first batch of elementary pupils graduated.
• 1974 The school was granted government recognition to offer elementary education [Grade 6 was recognized].
• 1974 The school was granted government recognition to offer First Year to Third Year high school
• 1975 The school was granted government recognition to offer Fourth Year high school
• 1975 The first batch of high school students graduated.

However, the school which is located in a property that belonged to the parish, had to be sold by the previous owner of the school to the Archdiocese of Manila since the parish needed the site as an area for expansion.
• 1980 The school was turned over by Miss Salazar to the Archdiocese and was then managed by the Religious Missionaries of St. Dominic (OP).
• 1981 Sr. Loreto Galang, OP was appointed as first religious directress/ principal of the school.
• 1985 The Religious Missionaries of St. Dominic requested to be relieved of the responsibility of managing the school.Msgr. Salvador Jose, parish priest, was appointed director/ principal of the school while Mrs. Rita Amaba was appointed assistant principal.
• 1986 Sr. Maria Refugio Nacion, OP was appointed as the second religious directress/principal of the school. A two-storey building facing A.T. Reyes St. was constructed. Computer education program was offered.
• 1989 Sr. Maria Fe Gamotin, OP was appointed as the third religious directress/principal of the school. A new three-storey building, Veritas Building was constructed. An initial self survey called Congregational Evaluation Visit (CEV) was started to prepare the school for PAASCU.
• 1997 Sr. Teresita Dejoras, OP was appointed as the fourth religious directress/principal of the school.
• 1999 The management of the school was formally turned over to the Archdiocese by the Religious Missionaries of St. Dominic. Msgr. Salvador Jose was appointed as its director, while Msgr. Gerardo Santos was appointed as principal. The roof top of Veritas Building was converted into four classrooms.
• 2000 Msgr. Salvador Jose was assigned to a parish in Makati City and Msgr. Reynaldo Celso, as the parish priest, was appointed director of the school. Major renovations on the electrical system of the school including purchase of a generator and converting the electrical connection into three-phase system took place.
• 2001 Msgr. Mario Enriquez was assigned as parish priest and took over as director of the school and Rev. Fr. Marion Munda was appointed principal of the school.

Under the leadership of Msgr. Mario Enriquez and Fr. Marion Munda, the school is continuously undergoing review and revision of its program offerings. To address the growing needs of its students, new construction went underway.
• 2002 The school initiated a planning workshop that reviewed its Vision-Mission Statement. A Five-Year Development Plan was drawn.
• 2004 The school is preparing for accreditation by the Philippine Association of Accredited Schools, Colleges and Universities.
• 2004 The construction of a new building that houses the gymnasium was completed.
• 2004 An old building located at the back of the Church was renovated to house the new Home Economics Laboratory Room, the Principal's Office, and the Vice-Principals for Academics' Offices.
• 2005 The Faculty, Non-Teaching and Student Manuals, particularly the job descriptions of personnel, were reviewed and revised. Construction of seven-storey Parish Pastoral Center and School Building was started.
• 2006 The Preliminary Visit of the Philippine Accrediting Schools, Colleges and Universities on October 9-10.
• 2007 The Vision-Mission was revised with the inclusion of the Apostolic Vision of the Church, (MAGPAS).

The revision of the organizational chart of the school accompanied by the appointment of Rev. Fr. Mark C. Munda as the Assistant Director and Mr. Henry A. Davalos as the Principal.

The re-alignment of the Curriculum along with the Vision-Mission.
• 2008 The formal Visit of the Philippine Accrediting Schools, Colleges and Universities on February 4-5.
